A shift in the relative quantities of signaling proteins can be coupled to phosphorylation changes in the related cellular pathways. Pathway activity in patient samples in which the protein pairs had altered PQRs were compared to their activity in all other measured samples (Supplementary Table 3) with a two-sided Mann–Whitney U -test and corrected for multiple testing with the BH method. Pathway activity scores are estimated from the phosphorylation status of all pathway proteins. Example pathways with the strong activity differences are shown and detailed description of the results is provided in Supplementary Note 2.
