In general, PSM rescoring was able to boost the annotation rate for samples from all three enzymes, retaining true PSMs, gaining PSMs, and losing only a small number of previously incorrect PSMs. a PSM rescoring of the sample cleaved with AspN resulted in a 1.5-fold increase. PSM rescoring of the sample cleaved with GluC resulted in a 1.7-fold increase. PSM rescoring of the sample cleaved with trypsin resulted in a 1.4-fold increase.
