To evaluate the effect of the fragment ion intensity prediction model on PSM rescoring, the RT prediction-based features were excluded. On average PSM rescoring of HLA-I timsTOF data with the timsTOF Prosit 2023 model resulted in a 2.8-fold increase. On average PSM rescoring of HLA-I timsTOF data with the HCD Prosit 2020 model resulted in a 2.5-fold increase. On average PSM rescoring of HLA-I timsTOF data with the CID Prosit 2020 model resulted in a 2.2-fold increase.
